If I look in my SCCM console --> Monitoring --> System Status --> Site Status almost all components on one of my servers show as critical. The issue seems to stem from the fact that it thinks the disk size is "4096 GB" and there is zero free space on the disk. Re-installing one of these components has fixed the issue but re-installing other components seems to make no difference. See screenshots of console and of table in database that has incorrect info. Turns out when I rebuilt my server recently I forgot to add the site system installation account back as an admin on the server where this issue was showing up.
