Case ignored with SCCM 2007 R3?

Question

Has anyone found a way to get program installs to respect case sensitive commands with SCCM 2007 R3 SP2 or experienced this issue? Ever since we've upgraded from R2, we've seen issues where installs that require something similar to "setup.exe /S" will fail because the "/S" was passed as "/s". I looked through hotfixes, but didn't find anything obvious related to this. The issue happens with application deployment during OSD and application deployment via collections (although not all the time).

Yes, the command matches case in the actual execmgr.log file. I've also tried using a batch file. I haven't tried using vbscript wrapper yet. The last time this happened I ended up just repackaging the application into a MSI.

I forgot to mention the server is 2008 SP2.
