Attempt to create a new boundary (that in the console DOES NOT exist) get: "The specified boundary already exists!". When first attempting to create the boundary occasionally I'll get: "The ConfigMgr Provider reported an error connecting to the ConfigMgr site database server. Verify that the SQL Server is online and that ConfigMgr site server computer account is an administrator on the ConfigMgr site database server." This is attempting to create boundary based on AD Site. Existing are a mix of that and IP subnet, neither type seem to be removable. Does the account being used have Delete permissions on the class and instance? Sounds like it has Create permissions, and you got the appropriate response for that attempt.
