More control over application deployment timing

How are people timing application deployments?

 

For example. To deploy the latest Java, internet explorer and java itself has to be closed. If the processes are running, it'll half update Java and essentially break it.

 

I know you can choose "when no user is logged on", but the Ccmexec process seems to take a while to start, and kick off the deployment. By this time the user has logged on and the deployment halts, I've had little success with this method.

 

I guess, what I'd want is similar to the startup scripts with group policy, but I'm not seeing how to achieve this with SCCM.
