Config. Manager 2012 and PGP Bypass

We are using Config. Manager 2012 for software deployments and task sequence deployments. We also use PGP Disk Encryption from Symantec on our laptops. I know of the PGP Bypass command that will allow you to run to allow for machine reboots. I have a batch file created for the PGP Bypass feature that I can run manually and it will run successfully. I'm having a problem with getting that same batch file to run from Config. Manager. Was wondering if anyone could provide some insight as to what I might be doing wrong.
