How Can I get a report on which servers have System Center 2012 End Point Protection installed? or if we missing any of them?

Create a "all servers collection" -->

 

select SMS_R_SYSTEM.ResourceID,SMS_R_SYSTEM.ResourceType,SMS_R_SYSTEM.Name,SMS_R_SYSTEM.SMSUniqueIdentifier,SMS_R_SYSTEM.ResourceDomainORWorkgroup,SMS_R_SYSTEM.Client from SMS_R_System where SMS_R_System.OperatingSystemNameandVersion like "Microsoft Windows NT%Server%"

 

Open the collection, right click on the column titles and add "endpoint protection enabled"

 

That's it

Simply create a new collection and use the query above to get a list of all servers ... --> http://technet.microsoft.com/en-us/library/gg712295.aspx
